Commissioned sequencing, with the scope defined first

Long reads answer different questions; choose the right service track.

Commercial sequencing includes accepted samples, a defined run and documented deliverables. It is separate from tuition, internship supervision or a training certificate. Existing DNA and read datasets can also be reviewed for a sequencing-only or analysis-only scope.

Microbial and fungal whole-genome sequencing

Long-read WGS for isolate genomes, structural context and comparative research. DNA integrity, expected genome size, ploidy and reference availability determine the assembly and annotation plan.

Full-length 16S rRNA and ITS

Full-length 16S V1–V9 for bacterial profiling and ITS-based fungal identification or community profiling. Marker choice, primer coverage, reference databases and target organisms set the achievable taxonomic resolution.

Whole-plasmid sequencing

Review entire plasmid constructs, inserts and structural consistency in a suitable workflow that can replace multiple primer-walking reactions. Mixed plasmids, repeats and low input can limit interpretation and must be discussed before the run.

Targeted long-amplicon sequencing

Sequence an agreed long PCR target to inspect sequence identity, variants or linked regions. Primer design, amplification specificity, controls and allele bias are part of the study review.

Rapid pathogen or strain identification

Research-use sequence identification of suitable isolates or defined targets with a scoped priority timeline. Species/strain resolution and detection limits depend on the assay and database; this does not replace clinical diagnosis or statutory certification.

Shotgun metagenomics

Review a mixed-community DNA sequencing plan when taxonomic and gene-content questions extend beyond a marker assay. Required depth, host DNA, expected abundance and compute needs are agreed before accepting a complex sample.

From accepted material to a documented result

A transparent sequencing and analysis handoff.

  1. 01

    Scientific and sample review

Share the organism or matrix, input state, sample count, intended use and output requirements. Confirm current platform capacity, execution facility, extraction needs, biosafety and a written acceptance checklist.

  2. 02

    QC, library and run design

Review concentration, purity and DNA integrity, then agree the library preparation, barcoding, target output and controls. Failed QC is reported before further work is authorised.

  3. 03

    Basecalling and read review

Document basecaller, filtering and demultiplexing settings. Provide read length, yield and quality summaries; report deviations from the agreed data target rather than concealing them.

  4. 04

    Workflow-specific analysis

Perform the agreed assembly, consensus, marker classification or metagenomic analysis. A plasmid comparison, isolate assembly and community taxonomic table are different deliverables, not interchangeable reports.

  5. 05

    Scientific interpretation

Review relevant controls, reference limitations, coverage and ambiguity. Findings are framed for the research question and do not promise species-level calls or a complete assembly for every input.

  6. 06

    Secure data handover

Deliver the agreed raw POD5/FASTQ files, analysis outputs and methods using an approved transfer route. Specify storage volume, retention and download arrangements before sequencing.

Deliverables

Useful files your team can inspect and reuse.

Raw signal and reads

Raw POD5 signal and basecalled FASTQ for the agreed sequencing run, with sample identifiers and file/checksum records. If a client supplies FASTQ only, unavailable raw signal cannot be reconstructed.

Quality reports

NanoPlot-style read-length, yield and quality summaries plus the agreed sample/run QC report. Read quality and reference-dependent measures are described in context.

Consensus or assembled FASTA

Consensus sequences, assembled contigs or plasmid alignments where that analysis is commissioned. Assembly completeness, depth and ambiguous regions are included in the report.

Taxonomic and functional tables

Taxonomy tables for marker/community studies, and gene or pathway tables only where the chosen workflow supports them. Marker-based predictions are labelled separately from shotgun observations.

Publication-grade figures and methods

Agreed plots, legends, analysis parameters and a methods summary support author-led reporting. The investigating team checks scientific conclusions; publication or journal acceptance is not guaranteed.

Optional downstream packages

Genome annotation, comparative analysis, NCBI submission preparation or additional statistical work can be added explicitly. The quotation lists what is included and any separate analysis cost.

Commercial planning

Confirm timing, confidentiality and execution before dispatch.

Typical sequencing-plus-analysis projects are planned over 2–4 weeks after satisfactory QC, with a separate timeline for complex or priority work. “Rapid identification” is a scoped option, not a blanket same-day promise; batching, sample quality and analysis requirements affect delivery.

A mutual NDA and agreed ownership terms can be arranged before confidential information is shared. Project-specific data and agreed results belong to the client under the written contract; third-party software, databases and pre-existing methods retain their own rights. No public sequence deposit is made without approval.

Confirm matrix-specific preparation and transport instructions before sending DNA, cultures or tissue. Local drop-off at Nacharam and remote submissions are accepted only after the material and receiving arrangements are reviewed.

Research-grade scope and clear reporting boundaries.

These Oxford Nanopore services are for non-clinical research, exploratory testing and industrial R&D. Manna Biotech does not represent this work as NABL-accredited testing, a GLP study or patient diagnostic testing. A suspected organism, resistance gene or sequence match is research evidence and must be interpreted within the agreed assay limitations.

Sample suitability, the executing facility, method availability, biosafety, acceptance criteria and deliverables are confirmed in writing before work begins. We do not guarantee a particular result, publication, regulatory approval or commercial outcome.

Questions

Frequently asked questions

Which Nanopore service should we choose for a genome, plasmid or mixed community?

+

Choose WGS for an isolate genome, whole-plasmid sequencing for a construct, full-length 16S/ITS for an agreed microbial marker question, or shotgun metagenomics for broader community DNA content. A targeted long amplicon may be more appropriate for one region. We review the objective and input before recommending a track; the most extensive assay is not always the most useful.

Can whole-plasmid sequencing replace primer walking?

+

For suitable plasmid preparations, long-read whole-plasmid sequencing can replace multiple primer-walking reactions and help review insert sequence and structural arrangement. Mixed populations, contamination, repeats and insufficient read support can prevent an unambiguous answer. The analysis scope specifies reference comparison, consensus requirements and limitations; perfect closure is not guaranteed.

Will we receive raw POD5/FASTQ and the complete analysis report?

+

For a commissioned sequencing run, the written scope lists raw POD5 and FASTQ delivery, QC reports and the appropriate consensus/assembled FASTA, taxonomic tables or other outputs. Agree transfer size and retention before the run. An analysis-only engagement can return only the raw inputs supplied by the client, not missing POD5 signal. Additional annotation or functional analysis must be included explicitly.

Can you provide rapid pathogen identification or patient diagnostics?

+

Priority research identification can be considered after review of the material, assay, database and current schedule. A species-level or strain-level answer is not assured for every sample, and sequencing turnaround is confirmed in writing. This service is non-clinical and is not patient diagnosis, a treatment recommendation or a statutory pathogen clearance certificate.

Is this a paid commercial service or a student training programme?

+

This route is for commissioned sequencing and bioinformatics under a service scope and quotation. Students seeking practical teaching should use the Nanopore sequencing training page. Academic investigators may commission research work here with institutional approvals and author-led interpretation. An NDA, data ownership and project-specific turnaround can be agreed before confidential details or samples are transferred.
